My canon 50mm f/1.8 stm is not autofocusing anymore on my canon 6d, it only works in manual mode now. What could be the problem?

1. Verify lens set to AF.

2. Switch camera to green A+. That will bypass any inadvertently set camera settings.

3. Does it work?

4. Does a different lens work with those settings?

I used a 40mm f/2.8 stm on the camera and it worked perfectly.

Most likely a lens problem. If it's still in warranty contact Canon. If it's out of warranty probably less expensive to purchase a new lens vs. repair.

But i have not tried the 50mm f/1.8 stm lens on another camera,

Exactly.  I think he said "try a different camera" just to determine if the problem stays with the lens, or with the camera.  If it works with your 40mm, then it is probably the lens.

I am obliged to point out to make sure that the AF/MF switch is fully engaged to the AF position.  Make sure that the lens is securely mounted to the camera, too, with next to no wiggle room.  There will always be the tiniest fraction of wiggle, though, to allow for temperature expansion and contraction.
