When doing an SD card initialisation (in camera) is there a way to do it without erasing all the video clips as well? Thanks for reading.

No. From page 32 of the user manual:
"Initializing an SD card will permanently erase all recordings. Lost data cannot be recoved. Make sure you save important recordings in advance. Depending on the SD card, the initialization may take up to a few minutes."
Unfortunately, the manual was not accesssible from Canon's XA40 Product Page. But an internet search did allow me to find it.
