Pro 1000 Alignment Issues

I recently purchased a Canon Pro 1000 and have been dealing with aligbment issues. 4x6 prints on Canon Glossy II paper are coming out misaligned 90% of the time.

I have done auto and manual alignments.

At this point I do not know what to do. I never had this issue with a Canon Pro 100 before.

My Canon Pro 1000 will not auto align and has alignment problems even after manually alignment even though a nozzle check and manual alignment tests look good. Also my printer is printing purple instead of blue in places. Very unusual.
