When I scan documents from the form feeder the top document ends up last in the scanned file while the rest are also in reverse order. Where is there somewhere to change this? I have looked through every option I can find.

This is expected behavior. The page pulled first is the page that will appear first in the file. The option you are speaking of sounds like collate. However, I have never seen a way to change the order of scanned pages in the ADF. If you want the page on the bottom of the stack to appear first, you have put them in this order. This is true of most if not all scanners. You can change the way they print using the collate option.
Printing is different. That has a collate option.
