90D keeps going into AUTO ISO. All settings show ISO shift is not active.

What are the settings the camera has now? What shooting mode are you using . . . the knob on top left side?

AUTO ISO is an automatic part of some shooting modes.

Do you have the manual for the camera?

Everything is in manual. It doesn't do it all the time just occasionally. Safety shift is disabled. Touch screen is disabled. I've double and tripled checked the guide manual.

At this stage I would do a factory reset and then try it out.  If that is not enough, turn it off, remove the battery, card and lens and let it sit for a day or so to go into deep discharge.  Then put them all back in again and fire it up.  After that, if it does not work, I suggest calling 800-OK-CANON if you live in the US to have a talk with a friendly Canon tech.
