My 7D mark 2 allows me to perform exposure compensation when shooting in manual mode with auto-ISO. Apparently my 5D mark 3 does not allow this option. I have the 1.3.6 firmware installed, but this didn't seem to solve the problem. Is there a fix for this issue?

Negative. There is no resolution to this “problem”. Enabling Exposure Compensation is a “relatively new” feature that has been enabled in Canon DSLRs. The 5D3 was actually released two years prior to the 7D2. Do not expect a firmware update for a 10+ year old camera body.
