Recently got a camera cannon eos and it works great with flash on but the quality is not good at all when taking photos of something in a fluorescent light comes out with red and green pixels

Is this a digital camera? You need to read the manual, and learn about white balance settings. This is something that used to be accomplished with correction filters on film cameras. Fluorescent light is heavy on the green portion of the spectrum, so you need to correct for it to make photos look natural.
