I just got a Rebel T6 from Canon's Refurbished Online store. The images are coming out blurry, although they look clear in the viewfinder and in Live View. No settings have been changed, and I have reset all of the settings just to be sure. The lens is on autofocus mode, and I have tried switching it back and forth from AF to MF and this does not seem to help. I've tried the camera body with different lenses and different SD cards, and the images still turn out blurry. I also tried the lens with a different camera body, and those pictures turn out fine so it is something to do with the camera body. The lens seems to be autofocusing fine (with beeps and lights), but the images look way blurrier than what I see in the viewfinder.

Is the whole image blurry, or just what should be in focus? If the former, check to be sure that you're not using too slow a shutter speed. What you're seeing could be motion blur.
And when you had the lens on MF, did you actually try to focus manually? If so, did it make a difference?

Yes, everything is blurry. What should be in focus is less blurry than things around it, but still blurry nonetheless. I am using a variety of settings and modes and all the images are blurry.
When I focus in MF, it looks very clear in the viewfinder, but the image turns out blurry in the same way as the AF mode.

Definitely sounds like motion blur. What shutter speed are you using?

I am using mostly the auto mode and auto shutter speed but have tried everything up to 1/4000. What seems odd is that it is still blurry in auto mode. I've never encountered this issue in the past with other Rebels that I've used.

Also when I use Live View to focus the pictures turn out totally clear. I know that the viewfinder and the live view operate differently, so maybe there is something defective inside the camera body?

Yeah, possibly. That's something you didn't tell us before. It's hard to see how it could have left the shop without the viewfinder being checked, but I suppose anything is possible. The camera hasn't been dropped, has it? It's starting to sound like it's going to have to go back. But give the others a day or two to weigh in; maybe there's something I'm overlooking.

It could be motion blur. One way to confirm or deny that possibility would be to put the camera on a tripod. Make sure that you're in a room with sufficient light, or outdoors on a sunny day. I'd put the camea into P mode. Set the drive mode to a two second delay on the shutter. Half press the shutter for it to autofocus, and take a picture.
How the focus might look in the viewfinder to your eye, might look very different and out of focus to someone else's eye. That's why the viewfinders have diopter adjustments. So, I wouldn't put a whole lot of weight behind comparing the viewfinder to the saved shot. People look through my viewfinder, and they see a blurry shot, despite getting an AF confirmation. They take a shot, and it is razor sharp. My diopter is set to -3. I have bad eyes, and wear eyeglasses.
Trying a different camera body with the lens was good test to distinguish between a lens problem and a camera problem. Your test makes it seem as if the problem stays with the camera body. You say that the camera does beep and lock focus, which raises the question of which AF point is locking focus. Don't let the camera select an AF point.
The camera can be set to always use the center AF point, which is the most sensitive and accurate AF point that it has. Take a few test shots in good lighting conditions, both on and off a tripod if possible, with the center AF point active and the camera in P mode. If your saved shots are still out of focus, then your camera's AF system is suspect. You could have something out of alignment, and it needs to be professionally checked and calibrated. It's under warranty, then let Canon take a look at it.
