Let’s say I’m not planning on printing on large paper or further cropping. Would using and R5ii, for example, in crop mode image quality be noticeably different than using a similar quality lens that with a 1.6 times larger focal length?
For example, does software use those extra pixels to reduce noise or otherwise improve final image quality?

John the two pictures or images will not be the same field of view, so you can not say the 45 MP image is going to appear "better" with any authority. It is the same ole argument......

Hi Ernie.
The two images will be the same field of view because the original problem statement was asking "using a similar quality lens that with a 1.6 times larger focal length?"
Most posters missed that part of the question.
Canon hasn't done a very good job of explaining that option, but my belief is that it was to allow the R mount system (which was initially released only in full frame) to be backwards compatible with APS-C lenses. By doing that Canon provided that any one who had a Canon EF camera (SLR or DSLR) could migrate to the R series world without having to lose the use of any of their lens. EF-S lens will switch automatically but third party APS-C lens need to be manually switched to that mode. Much better than what they did with the release of the EF system where one of the previous lenses could be used. (Yes, there were third party adapters but they were basically useless).

Yes I know I (we) have a problem. 😁 But it's fun to thrash this stuff around and I seem to always learn something.

LOL @ebiggs1. Most of us have probably been nerds and/or geeks most of our lives. Learning any new stuff is always good in my book.

Unfortunately, with this subject, many people learn it incorrectly!

Or possibly to think openly and maybe do a little research on the topic.

JRH, yes, I saw that but the topic had other beginnings as it seems to always happen. However, it is still in the same line where as much of photography the answer isn't simple or single. Evidenced even in the first couple replies.
One of your own replies, "You are missing the OP 's question. He is asking is it better to use a 160mm lens and full frame or a 100mm lens and crop to a smaller frame size", obliged me to answer with this reply. "

Except "Do your own research on the internet" leads to the misunderstandings. Our discussions don't have as much import as vaccine discussions, but the same principle applies.

I'm not sure who you are quoting but I never stated that the research should be done on the internet. There are a lot of people that still read books these days kv
