I recently purchased some Hoya filters and they came with a storage bag, but the lenses themselves came stored in plastic bags. My wife's filters for her old camera came in really nice storage cases for each lense. Can you buy after-market cases like that anywhere or how do you store your filters to keep them from scratching?

I use Sensei Filter Stack Caps. I buy them from B&H Photo Video. Nearly all of my filters are 77mm or 82mm..

Same here, except that I didn't bother to buy the caps for my one 82mm filter, a circular polarizer. It's a B&W, and they come in a beefy but compact plastic case.
