What Canon program/software are you talking about? What exactly are you trying to do?
If you are trying to do a "Save as" to convert to a different file type (RAW to jpg or jpg to tiff), you need to do a "Convert and Save."
For example in DPP, choose File | Convert and Save, then select your output file type and file name, then click Save
