Rick's suggestion of trying a fully charged fresh battery is a good one.
Usually, the flash will pop up if the camera senses a picture that is so dark that a flash is needed. Have you tried to take a picture outside on a nice sunny day?

As Demetrius said, the focus points are a function of the camera's autofocus system.
While you are in manual focus, tapping on the screen to move the focus point doesn't do anything at all.

I'm wondering if the RAW format and 50+ megabytes sizes have anything to do with it.
Something about the continuous shooting method with 50+ megabyte sized files makes me thin...
