I have noticed when I print something, the printer continues to make a "whirling" sound and gives a couple "clunks" in the meantime. It runs about 30 seconds before it stops. Is that normal?

It's normal for the MF642Cdw to clean itself and "settle" for a few moments after it finishes a print job. The whirling sounds are the fan, which cools down the elements that may have heated up during printing, and the various rolling components that may need to be cleaned following successful printing.
