"How do i check shutter count on CANON EOS M3?"
You can't. The M3 doesn't have a conventional shutter. Because mirrorless cameras do not have that mechanical mirror/shutter mechanism, the light that comes in through the lens goes straight to the sensor.
EOS 1D, EOS 1D MK IIn, EOS 1D MK III, EOS 1Ds MK III, EOS 1D MK IV and EOS 1DX and many lenses.

From Canon's webpage:(www.canon.co.uk/cameras/eos-m3/specifications/)
Canon EOS M3 Specifications:
Hybrid Single Blade Shutter (Electronic first curtain and mechanical second curtain shutter)
30-1/4000 sec (1/3 stop increments), Bulb (Total shutter speed range. Available range varies by shooting mode)

Canon hasn't confirmed accuracy but I have. ML and 7D/6D showed the same as Canon Japan showed.
