When transmitting files from the camera to an ftp the camera makes these subfolders B/DCIM/100EOS1D.
Images end up in the 100EOS1D folder.
Is there a way to prevent this? Looking to have the camera either make no folders or at least just one? Where in the settings can I change this?

It has been some time since I used FTP transfer but setting the target folder is done under the FTP setup in the camera. I suppose it is possible that your computer can ignore this request and put it where Windows (or whatever OS you are running) sets as a default.
