Canon EOS R6 Focus Issue: Manual focus tells me it’s not in focus but it is

I have cleaned the connection points, this seems to be a problem in video, I have current firmware on both camera and lens, this also happens on other lenses (RF 35MM 1.8, RF 70-200 2.8)

I regret to say that I am not familiar with Part 1 of your issue.  Must be a senior moment.

Part 1 was just the same issue but only in Auto Focus (AF) mode.
