I just purchased a 6d. There are two problems. When I take pictures in fairly good lighting with my apture at 4 and somehow a higher iso of 6000. I am still getting dark photos. Also my Speedlite (430EXIII-RT) only fires 50 percent of the time.

Don't know. What happens if you switch to Program?

In program mode it still stays at -2 no matter how I change the settings.

What about in AUTO?
I think you may have accidentally dialed in -2 exposure compensation. Look it up in your manual.

The metering seems to work in manual and auto.

I'm almost positive its exposure compensation. EC doesn't work in manual or Auto. Reset to 0. See manual.
