Why did Canon designers make it necessary to line up the back lens cap to mount it to the RF lenses? It makes it awkward when changing lenses, particularly if in a hurry.

Greetings,
I don't think this change was intentional. It just happened as part of the design of the new RF lens mount. I noticed it too, but quickly got used to it. Honestly it doesn't bother me anymore, but in some situations I could see how it could impede speed a bit.

This is nothing new. Ever since the early days of interchangeable lens cameras, rear lens caps needed to be properly aligned for attachment to their lenses. Indeed, you'll have to align your lens to properly to mount it on a compatible camera, whether EF-R, EF-M, EF-S, or EF. Even the simple screw-thread mount lenses had to.be properly lined up to engage the threads on the camera's lens mount.

Of all the things to complain about in lenses this has to be near the bottom of the list.

Sharpie makes metallic markers. Singles in silver or 3 packs in gold, bronze and silver. I marked the alignment notches on my RF caps with gold and my EF caps with silver. Super easy now to align them.
