I know this is solved but for completeness I'm interested to know what fimrware version you were using on the 7D before the update to 2.0.5?
When version 2 firmware came out Canon added a whole bunch of capabilities and features to the camera so quite possible that the instructions mention to reset the camera to defaults after this major firmware update.
I have updated many EOS cameras in the past and sometimes I have needed to do a clear all settings and clear all custom functions - sometimes not.
A tip if you have many AF micro adjustments is to write them down or photograph the LCD screens with the settings on.

It's not hard to make a spreadsheet of the settings, with your cameras on one axis and your lenses on the other.
But what's really needed is an enhancement to the EOS Utility to allow all the user's settings to be downloaded and stored in a file that could be uploaded later to the same or a different camera.

Hmmm, you must be talking a 1 series. No problem on a 1D Mk IV as you can have any number of saved settings and later reinstall them to any 1D Mk IV. It is the same on a 1D Mk III
