Time lapse

I recently bough a 700D primarily to do time lapse, trying to fill the holes a Lumix FZ200 can't do.
With the Lumix I just had to use Av, fix the iso and the speed did the trick of getting the right exposure during a changing sunset, very linear change during time. Assembled on Time-Lapse Assembly and adjusted in FCPX.
Tried to do the same with the 700D and you notice the "stepping" on the image and the waveform each time the speed changes. I used PSE11 to import the images adjust the levels automatically, re-export and follow the previous procedure and although it gives better results I am not still satisfied with the results.
It is obvious that I can not fire manually because of the big spectrum of exposure latitude.
Any help would be welcome
