Are you shooting moving subjects?

 

Are you using AIServo or One Shot auto focus mode?

For moving subjects or subjects that may move you should use AIServo. 

 

For stationary subjects you should use One Shot. When in One Shot the camera has to confirm focus prior to it releasing the shutter. 

 

AIFocus is a hybrid of the two that relies on the camera sensing if the subject is moving or not and switching to the correct mode. This sensing also takes time and can delay your shutter release.  Canon has in the past recommended using either One Shot or AIServo and not AIFocus.
