EOS 80D not recording audio on larger files

I love my 1080. I've used to record audio on larger files a couple times so far and it worked perfect with an external mic plugged into the camera slot. The other night, i ran few tests before filming and the audio was working fine. I then recorded an 18 minute video and a 15 minute video while shooting smaller clips in between and after in which the audio worked fine. However on the two larger clips there is no audio. WTF? 

Is the audio somewhere on my SD card or embedded in the video file someplace I can't find or does the 1080d simply not record audio on larger video clips? 

It's really maddening as it worked just fine on my two previous jobs. So to not have it work when i was expecting it to is really obnoxious. any help would be appreciated.

Thank you for the clarification and I am sorry to hear that audio is not being recorded on longer video clips. You have confirmed that the camera does record audio when recording short sample clips. Let's check to see if this may be an issue with the external microphone that you are using. If it's self-powered with a battery, we can check to see if there is an issue with the battery that it is using or if there is a sleep timer set on it to conserve power. For example, what you can do is to unplug the external microphone and to record a long test clip with the camera's built-in microphone to see if audio does record. In case it does, then the issue may be related to the external microphone you are using with the camera.
