Hi - just got a pixma pro-100 last night and it worked great printing on a single piece of card stock through manual feed. This morning i put 6 pieces of paper in the manual tray and it grabbed all 6 of them at the same time and tried to print on them. It fed through and printed, but there were smudges, etc due to thickness. Obvisouly, I only wanted it to take one at a time.

Now, when I feed the same card stock through one at a time like last night, it is printing with a faded grainy look. Any ideas what happened and how to fix it?

As you found, manual feed should be one at a time.

Try a head cleaning and roller cleaning. You may have smeared ink on the mechanisms.
