Canon Repair Service Estimate Question

Can someone tell me how the estimate based repair works? On their website, when asked about the issue with my product, I selected other and described the exact issue. And instantly I got an estimate of $500. Is this the amount I have to pay in the end or will the amount be different depending on the actual repair?

An estimate is just that. It could be more, or less depending on the actual issue. You will receive and updated cost estimate after the camera / lens, etc is diagnosed or evaluated.
