Not all focus points are working

I have canon 650d. When I am trying to capture on AF mode, out of 9 focus points top 3 are working fine but below 6 focus points are not working. But the same is working if I capture from screen instead of view finder.

What could be the reason for this? I am using 18-55 Lens.

Help someone to help you. Please provide some more info.

What mode of camera operation are you using? What type of lens are you using? Does this occur with all lenses, all subjects, and/or under all lighting conditions?

Which AF mode of operation are you using? Which metering mode are you using?
