I tested with my own EOS R6 Mark II, I can see the same behaviour as you when using one shot AF.

If the camera is set to manual exposure and a fixed ISO, then the AF point is aimed at a low contrast or dark subject, the camera will briefly brighten the scene - probably by boosting the ISO so that it can focus. I saw the same behaviour when the camera AF assist beam is enabled or disabled.

If the camera is in Servo AF the brightening does not happen. Possibly this is because the camera will not take a photo if ONE SHOT AF has not determined the subject is in focus. It will take a photo in SERVO mode if the subject is not in focus.

This is written in the manual here: https://cam.start.canon/en/C012/manual/html/UG-05_AF-Drive_0040.html

You need to expand the note just before the section on One-Shot AF for Still Subjects.

EOS R6 Mark II Screen Flashing/Flickering on Focus

Hi,

I just got the R6 Mark II and am noticing an odd behavior when I focus on dark objects while in One Shot mode, this does not happen in Servo mode. Exposure Simulation is on, but it will do it even with it off.

The issue: The screen flashes or significantly brightens when I press the focus button. This flash only happens for a moment, and it seems as though it mostly happens in low light situations. I think the camera is doing this to help grab focus in low light. It also primarily happens with dark objects, I am assuming this is because there is less contrast for the AF to grab focus on.

However, when I ask other people about this they say they have never seen their camera do it, and they don't seem to know what I am talking about. I am worried I may have a problem with my camera or that the AF does not work properly?

It's really odd because even when the light meter reading shows a neutral exposure, or if I even slightly overexpose the screen still lights up. Worth noting I am using evaluative metering, maybe the meter would be darker if I was in spot.

I have uploaded some videos showing this as it's very easy to replicate, simply find a dark object while in your house and focus on it while being in One Shot mode.

Hoping someone can clarify because when I look online there are people saying their cameras don't do this. How could that be? To clarify this flash is in both the LCD and the EVF

Example 1:
https://youtube.com/shorts/9GdLF8QUQ74?si=dXE-LH_nY6OiVys5

Example 2:
https://youtube.com/shorts/9EF32fY6gqg
